Interferometric Ultra-High Resolution 3D Imaging through Brain Sections
Tools Used: Houdini, Blender, Python, After Effects, Excel
Client Project: Envision Center
Roles: 3D Modeling, Scripting, Texturing, Animation, Rendering, Motion Graphics
This project was to show imaging of immunofluorescence-labeled Channelrhodopsin-2 (ChR2) in 50-μm thick tissue-clearing mouse brain slices captured using 4Pi single-molecule localization microscopy. The ChR2-decorated neuromembrane at the dendritic spine is outlined with sub-15-nm 3D resolution pseudo-colored by depth position of proteins, revealing nanoscale view in the 3D architecture of the dendritic spine and its cross-sectional details.
I used Houdini to get create an initial point cloud off the data provided. Given this I then replicated the node system in Blender using Geometry Nodes, as the plan was to create an automated template to import CSV data into Blender and render out the same animation each time, with different points of interest that would be controllable by the user of the template. For this I created a script to import CSV scan data into Blender using Python, and the I created the point and texture system using Geometry Nodes and the shader editor in Blender. The final product was a template that would allow reserachers to upload scan data into Blender and the render out animations similar to the one shown above. I created four videos using this template at my time at the Envision Center.
